The New York National Airport is assaulted by Dr.Wily's new Robot army. Mega Man arrives and puts an end to it. After being told by,Dr.Light that Wily's Robot Masters have overtaken parts of the World, Mega Man goes to stop them. Soon,Wily unleashes his 6 Prototype Robot Masters (hotman,fanman,clockman,bulletman,compassman,and mysticman) on the world.
With Mega Man busy,Roll volunteers to stop them. Against his better judgement,he lets Roll do it. After mastering her training,Roll goes to stop Wily's Prototypes.
The Light Siblings defeat the Robot Masters (with mega man coping the weapons of the robot masters he fought). When informed about Wily's Skull Palace,they go there to stop him,each taking a different route. Mega Man defeats the 2 Super Guardians,The 6 Robot Masters(all repaired),and Protoman to get to Wily. Roll defeats a Guardian,and a Weapons Archive (of the prototype robot masters).
Roll defeats the evil Archive,but gets badly damaged and knocked out by the machines falling parts. While on his way to Wily,Mega Man finds Roll and scolds her for coming to Wily's in the 1st place. After having Rush and Doc take Roll back to Dr. Light's Lab for repairs,Mega Man heads off to find Dr.Wily.Mega Man encounters Dr.Wily and is forced into a battle with his pet crow,Reagee. After destroying the bird,Mega Man battles and defeat's Dr.Wily. Wily escapes,vowing to return.
Mega Man escapes the Palace and watches it blow up on a nearby cliff. He decides to fight to protect human freedom for awhile,but only because humans created robots and androids and that without them,androids and robots woudn't exist. However,it's only a temporary thing and that once the "debt" has been fully paid,the humans are on their own.
Sometime after this,Dr.Wily acquires more Robot Masters in various ways (including stealing blueprints).

The villians attack the city. Tarr uses a beam from his eyes to turn people into Lion People. Rapter uses a ray gun to turn humans into Cave People. Lotos turns inatimate objects into monsters. Drakura and WareWulf turn people into to Vampire's and Werewolves respectively
The criminals are eventually beaten and captured by Mega Man and Roll,who take 4 villians apiece. Once Tarr,Lotos,and The Monsteroids are defeated,everyone and everything turns back to normal. Roll steals Raptor's gun and reverses it,turning tbe hunans he effected back to normal.
Dr.Light eventually fixes the machine. The gang is soon thrown back into their own dimention. Mega Man is pleased to have fought strong guys who Weren't Wily-Bots.
Meanwhile,Dr.Wily establishes a few more skull-themed bases. He then Creates the The 4 Chaos Emperors (ballad,enker,punk,and lyric). Later,Dr.Wily reprograms 7 Finalists of a Robot Master Battle Tournament(the 8th finalist was centaurman,one of wily's own).
Dr.Light restarts his Teleportation technology project. And eventually perfects it.
Dr.Light creates 10 Robot Masters to help Mankind. They are: Oilman,Timeman,Tornadoman,Splashwoman,Concreteman,Galaxyman,Jewelman,Magmaman,Hornetman,and Plugman.
Russian Scientist,Dr. Mikhail Cossack becomes the 2nd greatest Roboticist in the world. He eventually befriends Dr. Light.
Wily creates King,a personal adviser,he then falls ill due to working endlessly and has his Mega Man Killers/Chaos Emperors lead the 2nd Uprising.

The Wily Era: The Bonne Conflict (20XX AD) The 4 Chaos Emperors send their minions to destroy the city,Mega Man and Roll destroy them. Meanwhile,Dr.Light opens up his Plasma Power Plant and intends on giving limited tours. Plant scientists create Litanium Rods,rods that can generate great amounts of plasma power.
After hearing about the Plant and the Rods,The Chaos Emporers send Flash Man and Bubble Man to infiltrate the Plant and to steal Litanium Rods,which can be used to power up their forces. On tour day,Mega Man senses the Robot Masters and confronts them. After they start a fight,they are beaten by the Blue Bomber and escape. But while all of this was going on 2 mysterious strangers (one male,one female) are admiring the Rods and plan to steal them to pay back a debt (to some dude named lex loathe).
They hide inside the plant until after hours,so that they can steal the rods in the cover of darkness. Little do they know,the guard sent a message to Dr.Light asking for Mega Man. The theives steal the rods,but are met with Roll and Mega Man before they can escape. Mega is disappointed that the theives are just humans and tells them to return the Litanium Rods. The bandits refuse and attack using specially weapons. Mega Man defeats them both with stun blasts,avoiding hitting the rods. Suddenly,tbey are blindsided by a huge robot thag acts exactly like a baby..it even has a pacifire-like mouth.
Just as the villains are about to escape on their ship,a portal opens up and out steps a figure in blue armor with black hair. The vilians know who that is and run away scared,leaving the rods. They hightale it outta there in their ship.
Roll and Mega recover the rods and thank tbe mysterious guy,who kinda resembles Mega Man wearing thart blue armor. He introduces himself as Robert "Rock" Voulnut,a Bionic human from the future.
Hours after returning the Rods,The siblings take Voulnut back to Dr.Light's lab. After introductions,Voulnutt explains that he is a Dig-Outer,a type of treasure hunter and archeologist. He came from The future and was sent to this time to stop the Bonnes,a family of Pirates,who are after the Litanium Rods. He explains that the Rods are worth billions in his time and with that kind of money,The Bonnes will be tough to defeat. The 2 Mega Man decide to team up.
Meanwhile,the Bonnes,inside their ship,are lamenting about their loss and how they can never beat Mega Man. Tiesel is the oldest and the leader. Tron is the only girl and a tech genius. And Bon is the baby of the family,who operates a mech suit. The Bonnes are aided by small Yellow and Blue robots called,Servbots,part of Tron's Kobun-100 series robots.
They suddenly run out of feul and are forced to land..where they land is Outside Skull Base,HQ of the Chaos Emporers. The Bonnes are quickly captured and brought to the heart of HQ for questioning. There,they meet The 4 Chaos Emporer's themselves. After explaining their situation,the 4CE decide to cut a deal with the Pirates from the future.
The Blue good guys,Rush,and Roll stand guard at the Plasma Power plant. The Bonnes arrive and attack in their ship. The Blue Bombers board the ship to capture the Pirates,but they have a nasty Surprise waiting for them,Dr.Wily's 2nd and 6th Units. As the heroes are fighting,The Bonnes sneak into the plant to steal the Rods. They knock out the guards and steal the Rods,
Meanwhile,the Robot Masters are being picked off one by one by the heroes,who wonder where the Bonnes are? Voulnut spots a Servbot and questions him. The frightened little robot tells him that the Bonnes are stealing the Rods. Mega Man asks about the Robot Masters? The Servbot tells Mega that the Bonnes made a deal with the 4 Chaos Emperors to split the quanity of the Litanium Rods. The 2 Mega Men leave the Ship and find Roll and Rush batling the Bonnes. Tron Hates Blondes.
The Bonnes are stopped by both Mega Man,but the Pirates use a smoke bomb and escape with the Rods. It isn't long before the Blue Bombers chase after them. Voulnut's bionic eye acts as a scouter and helps them find the Pirates. They're search leads to Skull Base.
The duo (and rush) raid the base and defeat the Bad guys (before they had a chance to divide the rods between them). Mega and Rush handle the Emperors,Voulnutt handles the Bonnes. The heroes recover the Rods. Voulnut captures the Bonnes.
Later,back at the Plasma Power Plant,Voulnut thanks Mega Man for the help. The Bonnes escape their captives and go back to their ship,they then head back to their own time(their ship is a equipped with time travel). Voulnut returns back to his time to keep the Bonnes out of trouble.
In The future,Voulnut is chasing the Bonnes in their ship and blows it up. The Bonnes and Servbots escape and vow vengeance

A Robot Factory is highjacked by Bondman,one of Wily's Robots. Mega Man Heads there to stop him. Roll decides to train some more.
As soon as Mega Man defeats Bondman,The Chaos Emperors send out 16 Robot Masters in 2 different waves. Airman,Crashman,Flashman,Quickman,Metalman,Woodman,Heatman,and Bubbleman in the 1st wave and Yamatoman,Knightman,Centaurman,Windman,Flameman,Blizardman,Plantman,and Tamahawkman in the 2nd wave. Mega Man goes after the 1st wave,while Roll goes after the 2nd.
Mega Man goes after wave 1 and Roll goes after wave 2. After defeating 4 Robot Masters,Mega Man is challenged by the Mega Man Killers/4 Chaos Emperors. Mega Man accepts their challange and beats them. The Quartet escape. Mega Man finishes The rest of the Robot Masters. Meanwhile,Roll defeats all 8 Robot Masters and the Mid-Mission Challenge.

King,seeing Wily as a worthless old man and decides to start his own uprising. After reprogramming 2 of the Docs Newest Robots (silver knight and bronze wizard),King declares War on the Humans.

After hearing about this,Mega Man and Roll rush to stop King and save their Half-siblings. After they battle and beat Timeman and Oilman,The Light Siblings take them back to Dr.Light's lab for repairs and reprograming.
After King sends the other 8 Robot Masters to cause chaos and death all over the world,Mega Man and Roll leave to stop them. The Light Siblings defeat their half-siblings and take them back to The Lab for repairs and reprogramming. During Their mission,Mega Man and Roll meet and fight Bronze Wizard and Silver Knight. Roll takes on Wizard and Mega Man fights Knight. Both villians escape.
Once Dr.Light locates King's whereabouts (skull tower),The Light siblings head there to stop him. Mega Man and Roll take different paths as usual. Mega Man battles and defeats Bronze Wizard,Silver Kinght,and King himself. After defeating King,he reveals he was created by Dr. Wily as an adviser. Dr.Wily arrives and reprograms King so that he'll never be disobediant again. King becomes Wily's slave,Transforms,and continues the fight against Mega Man. Mega Man destroys King and goes after Wily.After Destroying Evil Clones of Dr.Light's 10 Robot Masters,Mega Man battles Protoman and then Wily. After the final battle,The Tower Explodes(thanks to roll). Wily and Mega Man escape.
Roll battles her way into the tower,while Mega Man is fighting King's forces. Roll battles 2 Guardians,a Weapons Archive,and A Master Computer. After destroying the Master Computer,the Tower Explodes. Roll escapes.
While watching Skull Tower explode,the Light Siblings chat about Androids rebelling against the Humans by themselves and wonder if it'll happen again.
The Light Robot Masters make a full recovery and don't remember being evil. Dr.Wily begins cooking up his Space Schemes.

The Wily Era: The Cyber-Regal Incident (20XX AD): Dr.Regal,an old collegue of Dr.Cossack's,has ambitions for World Domination. He creates a super computer called Cyber-Regal to control every robot. Using Cyber-Regal,Dr.Regal is able to create super advanced versions of Dr.Wily's Robot Masters(each with an r in front of their name to signify that they are regals creations and different bots all together). Which are: Wood Man R,Cut Man R,Fire Man R,Bubble Man R,Heat Man R,Elec Man R,and Metal Man R. He also creates his Own Robot Master,a chameleon themed robot named Chameleon Man.
Regal puts his plan into action,turning every bot in the world against humans,while the Robot Masters wreck more havoc. Roll and Mega Man,who are immune to C-Regal's influence,rush to the aid of the humans. Each sibling takes on 4 Robot Masters each.
Worring about the fate of his plan,Dr.Regal sends his 2 Master Warriors,Heavy Metal (a huge fat robot) and Death Metal (a skeletal bot) to watch over the Robot Masters and combat Roll and Mega Man.
After destroying the Robot Masters,Roll is confronted by Death Metal and Mega is challenged by Heavy Metal. Heavy Metal and Death Metal reveal the reason behind the Robot Uprising and the Master Mind behind it. After the talking the fights begin and the bad bots get destroyed.
After the battle,the Light's seek out and find Dr.Regal's R-Castle. So the Siblings rush to confront Regal and Destroy Cyber-Regal. Meanwhile,to counter the siblings,Regal creates (with the super computers help) his Own Mega Man,Mega Man R.
Mega Man and Roll defeat Mega Man R and Dr.Regal, They battle and Destroy Cyber-Regal,freeing the minds of every robot on earth. Regal and Mega Man R escape,promising to fight another day.
Meanwhile,Dr.Wily designs the Ultimate War Robot,Gamma,but needs help with it. So,Wily brainwashes Dr.Cossack to help him. Wanting to keep his project secret,he sends Dr.Cossack to cause a massive Uprising in his place.

Once Dr.Light locates King's whereabouts (skull tower),The Light siblings head there to stop him. Mega Man and Roll take different paths as usual. Mega Man battles and defeats Bronze Wizard,Silver Kinght,and King himself. After defeating King,he reveals he was created by Dr. Wily as an adviser. Dr.Wily arrives and reprograms King so that he'll never be disobediant again. King becomes Wily's slave,Transforms,and continues the fight against Mega Man. Mega Man destroys King and goes after Wily.After Destroying Evil Clones of Dr.Light's 10 Robot Masters,Mega Man battles Protoman and then Wily. After the final battle,The Tower Explodes(thanks to roll). Wily and Mega Man escape.
Roll battles her way into the tower,while Mega Man is fighting King's forces. Roll battles 2 Guardians,a Weapons Archive,and A Master Computer. After destroying the Master Computer,the Tower Explodes. Roll escapes.
While watching Skull Tower explode,the Light Siblings chat about Androids rebelling against the Humans by themselves and wonder if it'll happen again.
The Light Robot Masters make a full recovery and don't remember being evil. Dr.Wily begins cooking up his Space Schemes.

The Wily Era: The Cyber-Regal Incident (20XX AD): Dr.Regal,an old collegue of Dr.Cossack's,has ambitions for World Domination. He creates a super computer called Cyber-Regal to control every robot. Using Cyber-Regal,Dr.Regal is able to create super advanced versions of Dr.Wily's Robot Masters(each with an r in front of their name to signify that they are regals creations and different bots all together). Which are: Wood Man R,Cut Man R,Fire Man R,Bubble Man R,Heat Man R,Elec Man R,and Metal Man R. He also creates his Own Robot Master,a chameleon themed robot named Chameleon Man.
Regal puts his plan into action,turning every bot in the world against humans,while the Robot Masters wreck more havoc. Roll and Mega Man,who are immune to C-Regal's influence,rush to the aid of the humans. Each sibling takes on 4 Robot Masters each.
Worring about the fate of his plan,Dr.Regal sends his 2 Master Warriors,Heavy Metal (a huge fat robot) and Death Metal (a skeletal bot) to watch over the Robot Masters and combat Roll and Mega Man.
After destroying the Robot Masters,Roll is confronted by Death Metal and Mega is challenged by Heavy Metal. Heavy Metal and Death Metal reveal the reason behind the Robot Uprising and the Master Mind behind it. After the talking the fights begin and the bad bots get destroyed.
After the battle,the Light's seek out and find Dr.Regal's R-Castle. So the Siblings rush to confront Regal and Destroy Cyber-Regal. Meanwhile,to counter the siblings,Regal creates (with the super computers help) his Own Mega Man,Mega Man R.
Mega Man and Roll defeat Mega Man R and Dr.Regal, They battle and Destroy Cyber-Regal,freeing the minds of every robot on earth. Regal and Mega Man R escape,promising to fight another day.
Meanwhile,Dr.Wily designs the Ultimate War Robot,Gamma,but needs help with it. So,Wily brainwashes Dr.Cossack to help him. Wanting to keep his project secret,he sends Dr.Cossack to cause a massive Uprising in his place.
